I am going to have to think about this a little, right now I am leaning to 2001 but you need to read the book to understand the whole message and the sequel also fills some things in.

No one mentioned Forbidden Planet.  I am weighing Day the Earth Stood Still, the other one with the white haired people, space ships and insect servants I forgot the name of.  Planet of the Apes also is a good addition.  Blade Runner is good and the Rutger Hauer scene is one of my favorites but its been edited too much.  Total Recall has part of that Philip Dick mental questioning going on and not edited out if you watch closely you have to wonder at the end if he ever went to Mars or was still on Earth sitting in the chair.  Rollerball was good for the action and violence too and (thinking out loud) so was Clockwork Orange which is out of circulation.  But based on the Kubrick connection I think I will have to go for 2001.

Matrix, don't get it

....still don't get it.

Jack Palance was in one of the Gor movies shown on MST but no one wants to talk about that.  I wonder why?

"why is there a watermelon there?"

Seriously, of the above, I have to go with Alien (even though I like Aliens better), and Blade Runner comes a close second...

Of the others mentioned, the Fifth Element is a movie I just end up watching every time it's on, it seems, and the Thing (the second version, With Kurt Russel) gets really high marks.

Pitch Black is my current favorite, unless we call Eternal Sunshine of the Spotless Mind Sci Fi. I would have put Serenity up there, but a friend recently posed the question "would (I) have liked it so much if I hadn't seen the TV show?", and my answer was, in fact, no.

I'd go with Alien as my favorite since I've been adult.

When I was a kid, I liked The Time Machine and War of the Worlds

And one more I like is Twelve Monkeys.

On the list...It is an easy choice. Blade Runner. It still holds up today...Great story, good acting. Rutger Hauer at his absolute best. Which actually probably isn't saying much...

I have a policy. If Rutger Hauer is in a movie... I don’t bother with it. Blade runner is the sole exception to that rule.

They probably don't like Gor, I'm guessing. Why do you think it is?

Personally, I enjoyed some of Norman's novels.
