It's to protect one eye from the light. When going from sunlight to the dark interior, they switch the eyepatch to the other eye. Otherwise, they'd be blind while their eyes adjust. That's especially important when raiding a ship.

It is. Mythbusters did a Two Hour Special with 4 Pirate Themes Myths. They included whether the eyepatch would help you see in the dark, whether you could use a knife to slide down a sail, whether a cannon ball killed more people compared to the splinters, and whether alcohol could be a good cleaner for laundry.
